Scale is not seeing my HDDs after fresh install. Is there a system/BIOS setting I may have missed?

That doesn’t bode well. What makes you think the controller is operating in IT mode?

User error, PCI slot was disabled.
Again, though. The SAS 9440 is a MegaRAID card, and I’m not aware of anyone crossflashing them to IT mode.
I flashed the 2 cards with information from the following thread.
Huh, whaddya know, that looks a lot easier than it used to be, despite everything else being more convoluted with the SAS 9400 and 9500 cards.
