I’m planning to set up a new multi-purpose NAS storage solution with future scalability in mind, and the HP Workstation Z8 G4 seems like a good fit. Are there any hardware limitations, particularly with the storage controller? I couldn’t find specific information about whether it supports IT mode or JBOD (non-RAID) mode to function properly with TrueNAS.

For storage you’re deep into “Serious Overkill” territory; if you plan to run heavy duty applications/VMs go ahead.
Motherboard SATA ports are good, and there are ten of them. From the Quick Specs the “MicroSemi 2100 RAID card” looks like a non-LSI RAID controller: Double “no”, replace it by a LSI 9300 if you need a HBA.
