First of: No relevant data was lost, but I want to understand what happened here.
A week ago I created a new Dataset named Share. I used the Apps preset. I then uploaded multiple GB worth of data via the FileBrowser app (docker). This worked fine, I was later able to download the files again.
Now I wanted to make this dataset an SMB share that I then mount in Windows. I did exactly that, I enabled SMB for this dataset.
In Windows this new share was listed as empty however. I checked the ACL, everything looked ok, I selected “apply settings recursively” because I assumed I might not have the rights to view the files. Nothing changed. So I created a new file in the share on Windows. It took a few seconds to appear on the server.
HOWEVER, now only this new file is on the server, all 30 GB of files have vanished. Not sure what happened. I can only see the newly created file in the filebrowser app - so there’s definitely nothing there anymore.
As you can see, this also only lists as a few KB.
There is no API / backend mechanism to perform a recursive deletion like this. Maybe post output of zfs list -o space

You might have uploaded the files to a folder rather than the expected dataset (filesystem).
Please paste the output in preformatted text (CTRL + E ).
zfs mount | grep /mnt/HDDs
zfs list -t fs,vol -r -o space,mountpoint
This next command requires root or sudo for an accurate reading. It might take a while to finish.

This is what sounds most likely, but I don’t know how. Further explanation: In FileBrowser I have the whole /mnt folder mounted. So I can see both /HDDs and /SSDs and the datasets that reside in them. I created a dataset named Share and I immediately was able to add data to it (in HDDs/Share). After declaring it an SMB share and updating the ACL, the share was still there, but the data was gone.

That’s not what the output of your command reveals.
The root dataset “HDDs” has 38 GB saved directly to it.
The dataset “HDDs/Share” has nothing directly on it.
This is why I had the assumption you saved everything to a folder, thinking it was the dataset itself.
Here’s what I believe happened and how you can get your data back:
You saved the files to a folder named “Share” that exists on the root dataset, but it didn’t point to the mountpoint of the dataset “Share”. The files live under the root dataset “HDDs” in the folder /mnt/HDDs/Share.
Now the folder appears empty because you have a dataset (filesystem) mounted over the folder of the same name.
You need to destroy the dataset “Share”. Rename the existing folder to “Share2”. Create the “Share” dataset again for an SMB purpose. Copy everything from “Share2” to “Share”.
Create a pool checkpoint and confirm it. zpool checkpoint HDDszpool status HDDs | grep checkpointDestroy the “HDDs/Share” dataset, since it’s empty anyways. (Do this in the GUI.)
Check inside the folder /mnt/HDDs/Share to confirm the files are there.ls -lh /mnt/HDDs/Share
Rename the folder to “Share2”.mv -v /mnt/HDDs/Share /mnt/HDDs/Share2
Create the “Share” dataset using the GUI and give it the SMB purpose.
Copy everything over from “Share2” to “Share”. You can use any tool, but I prefer rsync. (If you use rsync, you must use the trailing “slashes” exactly as I show them. You might have to run it with sudo to ensure everything gets transferred.)rsync -vaxxhH --progress /mnt/HDDs/Share2/ /mnt/HDDs/Share/
Confirm everything copied over and the files are accessible.
Delete the “Share2” folder.
If you are sure everything is okay, you can discard the pool checkpoint. zpool checkpoint -d HDDs

This could be it, although I did not create a folder. I created a dataset, which automatically showed up in FileBrowser. I never created a folder. But your reasoning sounds solid and fits the issue. I still don’t know how it happened.

Are you sure? Last time I checked FileBrowser in the Apps catalog it rejects mounting /mnt directly

You may have separately mounted both /mnt/HDDs and /mnt/SSDs.
Did you create the original /Share in FileBrowser (which can only create a folder) or in the TrueNAS UI?

you’re right, I added them both individually!

There is one last thing that I have as a suspicion:
I created the dataset in TrueNAS
I added a file via FileBrowser
I then gave access via FileBrowser to another user. I set their root mounting point to /HDDs/Share in the FileBrowser user management section
They uploaded to their “root”, which was my Share dataset
They were able to see the file I uploaded and I was able to see the files they uploaded
HOWEVER, setting their base folder might have caused issues which created a folder on top of the existing dataset without me noticing it?
If it is not that, it seems like a bug in TrueNAS to me. Because I definitely did not create a folder. I’m 100% sure I created a dataset.
IIRC the bind mounts into apps / containers are non-recursive.

I’m not sure if I understand this comment correctly. Just adding /mnt/HDDs to FileBrowser works with all my other datasets just fine. Do you mean that this issue arises because I shared the one dataset out inside FileBrowser and it therefore ignored that a dataset already existed?
Sorry, I’m a beginner. I started last year with this. At that point I barely knew anything about docker for example.
datasets in the UI are filesystems like D:, E:, F: in Windows parlance. They are not normal directories. On the host system you can layer those inside the same path so like on windows you can have c:\my_stuff\foo where foo is really e:. When you’re selecting datasets to mount inside a particular place outside the host (like in an app or contaner), you choose what you want to mount where inside the guest. Just because you choose an arbitrary place in how its mounted in the host doesn’t mean it moves the whole tree into the guest. Basically in apps / containers you have an opt-in trust barrier. You need to select each filesystem that you want mounted inside the guest and choose where you want it in the guest filesystem. I’m probably explaining this poorly.
You can look at documentation and read up on it / filesystems / mounting. Generally my suggestion for people is to not create large numbers of datasets (don’t treat their creation like creating a directory). Only create them if required by how your data is actually structured (for example you need 100% scratch space that never gets snapshotted).

That is an awesome explanation, thank you! I think I an understand it now. I’m just left wondering why it was never an issue beforehand. The only difference is that I enabled SMB before adding data. But I added lots of files via filebrowser and was then able to see them in the share on windows.
