Definitely will consider moving my applications on SSDs as I’m trying to optimize my power consumption on my HDDS.
Just wanted to come back here and say updating to the fangtooth beta fixes this issue. Currently on 25.04-BETA.1 - Fangtooth
and all my applications are showing up

I turn my NAS off and on every day, every day when I start it I always get the error that the apps could not start, I put the command in a cronjob shortly after the NAS starts and so far it has worked for me.
No news on this issue? I still get "Failed to configure docker for Applications: Missing “HDDs/ix-apps/app_configs, HDDs/ix-apps/docker, HDDs/ix-apps/app_mounts, HDDs/ix-apps/truenas_catalog” dataset(s) required for starting docker. " after a restart.
Seems this has been an issue since last fall.
Nope, I’m also having this issue since couple ElectricEel updates back where the GUI fails to show the apps instead of showing that error.
That not only happens after a reboot but intermittently, it’s very annoying.
The worst part is that the unset/set pool workaround not always works for me.
I’m running between 10-15 containers so it’s not the container number. It’s something with the GUI unable to communicate with the service properly.
Are you still on 24.10 or 25.04? There is a fix in 25.04 to better handle apps running on slower HDD storage that might be involved here.
