I am preparing a new computer for my NAS. Basically everything changes except the drives (even the system drive stays the same). What do I do, when it comes to popping my drives in my new system. Do I need to prepare in advance or I just do it? Can I break my data somehow if I do this? Will the NAS recognize the drives/pools even if they are connected to new motherboard?

If you have reasonable hardware, you can move all your drives, including the boot drive, to the new physical machine and power it on. You may need to go into the BIOS to tell it the boot drive, otherwise it should work fine.
Short of dropping your drives on the floor, this will not damage your data.

If you are keeping the same drives and OS, most NAS setups (like TrueNAS or UnRAID) will recognize your pools automatically. Just make sure to match SATA ports if needed and don’t format anything. Always backup important data just in case.

What do you mean by matching the SATA ports?
With Truenas all you need to worry about is not dropping the drives on the floor and make sure the new system BIOS sees the correct drive that is your boot drive so it can boot from it. Thats it.
